In normal embryology the urorectal septum grows downwards towards the cloacal membrane between the hindgut and allantois. The stage of failure of this growth dictates the type of anomoly which develops.

The anal membrane is supposed to break down at eight weeks gestation; failure of this results in the classical imperforate anus.
